Just a guess from my experience...:
With KDE 2.2, I have this problem as well (sometimes). Do you happen to have any special applets on your KDE panel running? That KSysguard/System resource-type meter seems to be the culprit sometimes... btw, if your program "disappears", instead of ending up on the panel, you can still ALT+TAB and access the program.
