The simple answer is to not make any of their IP Open. Most examples I have
seen of this separate the IP and Open Content into separate chapters.  For
example:

Chapter 1: Character Creation - Open Content
Chapter 2: New Skills - Open Content
Chapter 3: New Feats- Open Content
Chapter 4: New Magic System - Open Content
Chapter 5: History of BlahBlah - Closed content

You can either place notification at the start of each chapter, or place it
in the front of the book or label it anyway that makes it clear to anyone
reading the book.
