For sure! We did that to address issue 3667 [http://bugs.otrs.org/show_bug.cgi?id=3667] :
In some notifications, links were generated to [host][prefix]/index.pl - this would cause issues for FastCGI users. Therefore we decided to rename the fines in fcgi-bin to match with the files in cgi-bin. This should have been in the release notes... but I guess not that many people tend to use FastCGI.
