Not necessarily. Different settings/params to zlib (such as compression level) can easily create a difference in output...
I have just the conceptual idea of flate/deflate, can you let me know the pointers where a novice like me can get a good hold of implementation and implementaion specific issues of flate/deflate.

if different flate streams are fine, then definitley not updating the xref table and length entry are the culprits 'coz i have not made arrangements for that..
Then that is indeed your problem!! ANYTIME you update ANY data in a PDF, you MUST update those!!!
