Actually, it should be sufficient to delete matplotlibrc from $SAGE_ROOT and $SAGE_ROOT/tmp. If you leave the matplotlibrc in $DOT_SAGE, you shouldn't get deprecation warnings. If you do, we need to know about it since it would entail another fix we have to make. So please delete the matplotlibrc in $SAGE_ROOT and $SAGE_ROOT/tmp, but *leave* the one in $DOT_SAGE and see if you get deprecation warnings when you start up sage, TELL US! :) (The deprecation warnings will say something about matplotlib and the legend parameter and tell you you need to do something about the config file or something) Then you can delete the matplotlibrc in $DOT_SAGE if you want; it's not used and should be ignored by Sage now.
