I'm coming back to this old topic in case someone reads it seeking help for a similar problem. After more time and experiments, my colleague decided the main problem was the big size of files to transfer. Now there's a script deleting regularly .mozilla and some subfolders of .sage. The startup time has decreased and no one has complained about the lost folders. The hard disk read speed was of course relevant, but not the ultimate answer.
