I think the prime reason of using top actuated arrangement is to reduce the amount of protrusion on the wing surface and hence cut down the drag . On my Pike WR, the end of the control horn for the flap is flush with the top surface of the wing. The length of the control horn is equal to the thickness of the front part of the flap so the entire horn can be buried inside the wing. I can show some photos if you are interested.
With bottom actuated arrangement, there are bound to be some protrusion unless the control horn has zero length.

Steve. . .if less drag is the reason bottom hinged flaps are top actuated,
it makes a case for using the Rotary Driver System, as Bob Pope says,  if
possible. The RDS for flaps works perfectly if bottom hinged and. . . .
nothing hangs out at all to cut drag.

The flap servos, however, do have to be oriented at 45 degrees to the
hingeline and if servo wells are molded in for use with traditional linkage
of a horn and pushrod, then the RDS can't be used without some innovation.

Less Drag would be an RDS system, get rid of those big ole tunnels.
