Running 14.04.2 here with some of the same issues. I was seeing it with
ownCloud client, network manager, and a weather applet known as my-
weather-indicator. The issue came up at random, but it was easy to
replicate within a matter of 15-20 seconds while continuously navigating
around open windows

Looks like I solved the problem on my machine thanks to a recent post in
Ubuntu subreddit.

Using a multi seat setup (2 users working the same time on different
screens connected to different VGA cards).
BTW, I use "sudo loginctl unlock-sessions" as a workaround.

Another undesired behaviour:
1. Undock laptop
2. Suspend laptop by closing lid
3. Resume, open screen lock
4. Click on window (maximised, under another smaller window)
5. Window vanishes
6. Window found on another (one to right) workspace.
