Since there hasn't been a recurrence of this since January of 2022, I'm marking
this as resolved.

Should anyone run into this again, please create a new bug. The code has
changed a lot since this was originally opened, so a fresh bug would be needed.
Thanks!

Not exactly: in the Desktop is was impossible delete any file. But probably is
was a refresh problem (similar, it seems, to the problems of recent files menu
in KDE Neon).
The real problem (deleting one file was deleted the whole containing folder)
happened to me just one time. So far, at least.

The original poster, Duns, is the person who reported a problem with deleting
files on the Desktop. I have not encountered that problem, because I do not
use that feature.

Certainly, intermittent bugs can be tricky to confirm being fixed. You had said
that the bug always happened on the Desktop, does the bug still happen there
for you?

When I added a message to this thread three years ago about it happening to me
too, I tried several times to reproduce it and was unable to. I tried again
twice just now and was not able to reproduce it. That doesn't mean the bug is
fixed. With a nasty intermittent bug like this, it's highly unlikely that
it'll get fixed until either someone figures out the cause or someone does a
thorough code cleaning, making the code more robust in hundreds of ways.

I'm not able to reproduce this on Dolphin 24.08.3. Are you able to reproduce
this on an up to date version of Dolphin?
When I select files and choose File - Delete, only those files are deleted. The
parent folder is still there.

Oops, I'm sorry. I didn't read it properly. No, my bug isn't quite the same,
but it is similar.

I had this happen to me today too, with Dolphin 20.04.2, opensuse 15.2. Here's
what happened:

1. I decided I needed to free up some disk space, as I only had about 12 GB
free on my home partition. I decided to delete old mod files from the
directory ~/download/games/skyrim, which is where I download mods for skyrim.
The directory had about 200 files in it, some of them over 1 GB in size.
2. I opened Dolphin and navigated to ~/download/games/skyrim.
3. I went through the directory contents, selecting old mod files that I
wanted to delete by clicking on the "+" symbol in the upper-left corner of each
file icon.
4. I clicked on the "File" menu and then the "Delete" menu item.
5. A window appeared asking if I was sure I wanted to delete 73 files. I
confirmed.
6. I closed Dolphin.
7. A few hours later, I discovered that the directory ~/download/games/skyrim
no longer exists. All the files are gone. All subdirectories are gone.

Maybe it could be relevant say that that folder was an amule one: deleting a
file in Incoming subfolder, the whole root folder (Amule) was deleted.

It happened one time, so far. Other attempts show a normal behavior of Dolphin.

However a deleting misbehavior happen always on the Desktop, as I said:
impossible delete anything.

So I guess that there is something wrong in KDE delete graphical command.
