Editing /var/lib/zope2.9/instances/$instance/bin/zopectl and changing SOFTWARE_HOME="/usr/lib/zope2.9/lib/python2.4/site-packages" to SOFTWARE_HOME="/usr/lib/zope2.9/lib/python" fixed the startup issue. If it's the package structure that changed, which requires users to update
