I have a similar problem with my Dell Optiplex 745 system that uses
onboard Intel® Graphics Media Accelerator 3000 video. But the problem
only exhibits itself AFTER I've installed Compiz Advanced Desktop
Effects Settings (ccsm). Icons disappear from the sidebar launcher
(especially the gray ones) and the top panel bar is corrupted either
displaying a plain black bar or nothing at all. The functionality is
still there, howver. If I click on the location of the "invisible links"
navigation works as expected.

If I uninstall ccsm, the desktop returns to normal.
