each field i filter by is indexed,
Also i couldn't create GIS-Index on MySQL due to non-null constrain
but I should be able to once i remove all nulls.

Well it may sound weird but the data is stored in MYSql ...
Transfer to PostGIS was my next step to try.
If i understood you correctly,
in my case its impossible to use views since some of the input comes from
user.
I will try to use singe tiled WMS see if its better.

I have a vector layer and i'm putting a polygon on the map.
So i'm looking for a way to get all the points from that polygon back. The
interface allows user to rotate and stretch the shape, so i need to know how
the shape changed.
Is this possible at all?
