After the resync, behavior still presents itself. I then removed all of the packages from all channels on the web UI, then I moved the /var/satellite directory aside. I ran spacewalk-data-fsck again and I still see the files reported as missing. It's almost as if the database is screwed up and the file lists aren't being removed/updated in there. Shouldn't it be not seeing any files to remove since the channels aren't supposed to have anything in them?
