I've figured out how to modify the convert.conf file but so far no luck
with getting the ALAC to transcode.

The original file on Synology had this for ALAC:

alc flc * *
        # F
        [alac] $FILE$ | [flac] -cs --totally-silent --compression-level-0 -

The XP version had this:

alc flc * *
        # FT:{START=-j %s}D:{RESAMPLE=-r %d}
        [faad] -q -w -f 1 $START$ $FILE$ | [sox] -q -t wav - -t flac -C 0
$RESAMPLE$ -

I tried copying the XP version into Synology and it worked in that I
could select from those options in Advanced settings but when I tried
to play the file I got error message on Touch. Other formats in the
default Synology convert file use faad and sox, so I assume they are
loaded and not the problem. I can only guess what some of these
parameters do so I need some help from an expert.

I have two backup plans: 1) use an external DAC or 2) add hi-res
directory into the current SBS directory and let SBS combine iTunes
based 16/44 and 24/96 FLAC files. I don't have that many FLAC files
and I can still use 16/44 with my IPODs.
