Is the issue simply that the input movement didn't rotate with the
screen?  I.e. you push mouse up/down and instead it goes left/right.

If that's the case, try using xinput to rotate the input too.  Here's a
reasonably easy to follow blog post on how to do this:

If that works, I think we may be able to quirk the software to do this
automatically for your hardware.
