I have been having a similar problem but with AMD graphics. In my case it was only one particular user who when logged in the CRT display would change refresh rate to 60Hz causing great discomfort. Changes to the refresh rate using amdcccle (AMD equivalent of nvidia-settings) or even compizconfig would not stick for this user at the next log-in.
