I have the same problem. My laptop has a resolution of 1366x768. The shortcuts overlay only appears when workspaces are disabled. But, when using an external monitor with a higher resolution (height), the overlay works even with workspaces enabled. With workspaces enabled, the overlay displays an additional section (related to workspaces, obviously) with 3 shortcuts. This makes the overlay bigger (it almost wouldn't fit a 1366x768 screen). I think the bug is related to this (nothing related to Xorg).
