I'd suspect the pi3 wifi/bt as usual also... maybe this is a clue it's wifi/bt shares the same GPIO as clock selection. To whittle down the problem, I'd stick your SDCARD as is from the pi3 into a *non* pi3 and try again--> Make sure it's not the FIFO.
