If you double click the System Generator block, you can export your
simulink design to either a vivado IP module, or HDL, either of which
you can include in a larger project. See:

It sounds from Adam's message like you need some custom library
version for the Red Pitaya / skarab. I'll let you try the versions he
suggests. But shout if these still give you trouble. (But I think your
issue might still be a real bug, so if you feel like raising a github
issue we'll try and recreate it in the upcoming developer busyweek in
a couple of weeks).
