Aaron, I noticed on my debian upgrades this morning, that gdm had some changes to gdm.conf
I'm not sure if that was a debian thing, or if you are even starting X from gdm, but there was some VTAllocation-* entries in gdm.conf now. (Just trying to think what could be different in X between runlevels 3/5.)
