Yes, BarFly does!  Try this:

Actually in this case the a'2 and it's chord collide with the title,
and a''2 goes right off the top of the page.  Since BarFly gives you
a choice of whether you place guitar chords over or under the staff
this also works in the other direction too.  There are almost certainly
other symbols which get drawn above and below the staff which will
collide with guitar chords and annotations, but notes on leger lines
are not among them.
