The Filesystem Hierarchy Standard/Linux Standard Base addresses the
problems of different directory structures. I've been told that different
distributions have different levels of compliance with the standard. On our
Red Hat systems I either build from source then register that with the rpm
database or I grab the source rpm and rebuild that locally.
The other factor is when to upgrade end user applications (separate from
OS upgrades). I tend to wait until there's a compelling reason to upgrade as
long as the application works for me.
