Aaron, This bug is in bugzilla. I've been dealing with the same problem since our generic cert expired. If you are only using your cert, create a proxy that lasts 8747 hours. This will make the proxy last till the cert expires. By then, the AG developers will have a new release out that will solve the problem.
If you have multiple people using multiple certs, my best suggestion is to make sure you CTRL-C the AGServiceManager.py process on each linux box before the proxy expires. This allows a clean shutdown of all the processes kicked off by the AGServiceManager. I've been able to get things connecting by CTRL-C the AGServiceManager.py and then using grid-proxy-destroy to kill the proxy and restart AGServiceManager.py. After a few tries, I usually get connected. I also have the AG1 software handy in case the AG2 service doesn't play nice.
