Sorry for the late response as I've been on a long vacation.
It's really weird about the volume behavior of gnome mixer. I don't think it's
about alsa-kernel/lib mismatch, though.
Anyway, please check the raw mixer (control) values via running
alsactl -f somefile store
at each volume change. Then you see which element was really changed how much.
