I'm not involved directly but my team has been evaluation the Aleita tool.  This 
handles profile updates.  

They are looking at methods to migrate 60,000   users in two orgs
so there is quite a bit to look at.

Not sure if this tool is suitable for your environment.  I believe they only look at 
selling this to sites over 3,000 users.
