You didn't say what the BIND domain is or how many actual domains you have (AD Domains).

Advice: be careful of timing. You don't want to move the records over and then wait to change the scopes. You'll have stale records if you do that. You also don't want to do it all at once. In other words, don't make the Bind changes and the zone changes at the same time. Let things gel prior to making the other changes else you won't be able to effectively and quickly troubleshoot. If I can do that I would change the TTL and DHCP scopes and push out the new Suffix info via Group policy.. Any help or suggestions on how I can clean up this DNS mess would be greatly appreciated.
