Hi there:  Yes there is, in fact all of the keys you see used for 
anything from jumping to deleting and inserting markers, adding and 
kicking bots and all are customizable either from the launcher, or 
various files in the game directory.  Take a look at the files with the 
.cfg extension.  There are a lot of comments in them to guide you as to 
how to bind those keys to different functions, or you can unbind a key 
if you want.
Also take a look at the finding out more appendix in the manual.
In conclusion, what you want for now, is to go into the audioquake 
directory, from there to the id1 directory, and take a look at autoexec.cfg.
There you'll find that the default key for setting a marker is the 
insert key, and to delete a way point marker is the delete key.  You 
may not notice but the comments are always proceeded by two forward 
slashes, so you can just comment out the offending lines by adding two 
slashes to the beginning of each one.  Now when you save this, and the 
next time you start playing, you'll no longer be able to set or delete 
markers, but you can of course change it back.
If you want to just disable those keys for a session then you can do 
that too.  From the game console, just type:
unbind ins
unbind del
now those keys are unbound from their functions, but if you quit the 
game and start up again, and you didn't edit the file, they come back.
