I never understand defs.php presence and why this in bootstrap.

Initially, it was a good idea with a great disadvantage: you can't
overwrite run-time installation.
Problems began when somebody, accidentally, begin to move files, and
modify files in make process...so a web installer was useless, (as we knows
now today), because you need make a run-time unmodifiable installation.
imho.. i already say to make a different install process.
Solution: Bassel, is easier and quicker to continue with your changes ?
or we need repair aiki install process quickly and then, we can make this
changes quietly.
