Good point. I think there is a good chance that plupload tries to get around this limit, but this is the irregular problem we are seeing with using it.
Thus, I'm trying to upload that 13 MB file now to see if it works. Then will up the limit on php.ini on the sever at /etc/php5/apache2/php.ini , restart apache and see if that fixes the problem.
