it is loaded from DLL, but you can replace that with the 
scriptReplacements at the web.config.

     <ajaxSettings>
       <scriptReplacements>
         <file name="prototype" path="~/js/AjaxPro.prototype.js"/>
         <file name="core" path="~/js/AjaxPro.core.js"/>
         <file name="converter" path="~/js/converter.js"
       </scriptReplacements>
     </ajaxSettings>
   </ajaxNet>

You need only to replace the "prototype" with the new one.
