I don't think it matters much. chroot is not a noun (or even an English word). If we consider chroot as a verb, then "exit chroot" is correct. If we consider it a truncated noun of the phrase "exit from the chroot environment" or even "exit from the chroot command", then 'the' would be appropriate.
