I have seen this before, not necessary with perl, and once I got it I could easily reproduce it, ... until I rebooted :( If that still doesn't help try if "rebaseall" helps. Are you still using the stone-aged cygwin? I'm asking because the rebaseall instructions changed in newer versions.
