I assume that one of the rpms included in the wJRE is a java rpm which conflicts
with the other java-gcj packaged with Fedora. 

You should be able to package the sun java in such a way as to make everything
happy, the fedora java packages are packaged in the jpackage way, and
"http://www.jpackage.org/browser/rpm.php?jppversion=1.7&id=1768"; should be an
example "sun-java" spec which creates  a sun-java rpm which fits into this world
view neatly and would probably resolve the problem if the upstream sun-java was
packaged in a way like this. 

I'm not a guru here, but it's probably something of this nature
