Usually uninstallation of files need more time than installation of files with the Windows Installer service. I just made some tests with "Adobe Reader 8" and "Java 1.5 Update 9". Both applications cannot be uninstalled if Mozilla is still open. During Java uninstallation the same box appears as in OpenOffice.org. Adobe Reader has some CustomActions, that check whether an uninstallation can be done. If this is not possible an error message box appears with a text, that the uninstallation cannot be done and before trying it again, all application should be closed or the computer restarted. Pressing okay button on this dialog a further message box with the text "Fatal error during installation" appears. So I think, this is the normal way, the Windows Installer service works.
