I am using OOo v2.1 on Windows XP SP2, and I am able to replicate the problem.
When I performed steps 9-11 after downloading the provided file, I get both
texts flying in at the same time. This happens even though under the "Custom
Animation" properties the "Effect Fly In" for shape 2 is set to start after
previous, where previous in this case is shape 1. As soon as I change an option
in the "Effect Fly In" for either of the shape and then hit F5, the the
execution is in-order. At this point, if I save the file and perform steps 8-11,
the texts will fly in at the same time again.

It seems that the problem only occurs when you save the file in OOo as a .ppt.
When I saved the file as a .odp and performed steps 9-11, I didn't have
specified problem occur.
