Paste/Special including formatting should still be possible. I'm not sure if this is a good idea. The same problem can happen in other cases and I don't see why footnotes are different in this regard. It is impossible to decide beforehand wether a user wants to paste his text in a way that the formatting should stay as it is or that it is taken from the place where it is pasted to.
