It is surprising for the reason I mentioned. "New window" is defined to open a
second window to the same instance of the document. This implies that no editing
in the first window is in concurrency with the second, they are in sync.

Exactly this is violated by having two windows pointing to two different
document instances using the same file. Users will most probably damage their
files as they will recognize too late that the changes that they made in window
1 are not reflected in window 2. So whatever they will do in window 2 after they
closed window 1 (and saved the document) will overwrite what they had done in
window 1.

This danger is much more serious than the loss of some functionality.

So I think we either should let is as it is or we should disable "new window"
for documents in a web layout. It will still be enabled for document in print
layout.
