This problem is only in the windows version, not in the linux version. Under Linux its correct. As example I attatched two screenshots, "arabictextwin.png" is for the windows version and in the red circels the vowel marking is missing. The file "arabictextlin.png" shows the linux version with the correct vowel marking in the red circles. When you have questions, please ask me.
