I have the Mac pretty much set up in standard fashion without much, if any munging. I switch back and forth by resizing windows to fit two across (ie a PDF doc on the right, oo on the left or on the second monitor. Then I just point at the appropriate window and click. I use the touchpad 99% of the time and I don't know if this would be a problem with the mouse.
