I observe that issue when "breaking" molecule.emf in Draw: The text items will get transparent background and the picture on screen then looks just like the exported PDF from Writer. Incidentally, a similar (incorrect) behavior is observed when editing the picture in Word 2007. Initial import renders correct on screen and PDF export from Word renders correct. After right-clicking the picture and choosing "Edit Picture" all text items have transparent background and one of the line items is even lost. The Word issue illustrates that background issues with metafile text items seems to be a common thing. I have worked around this issue by changing the way I generate metafiles. I add explicitly drawn solid white rectangles underneath each text item.
