It is not that in my view any non-migration of user settings is inaccaptable.
It is about 
 - balance in development (effort-gain)
 - not missing important parts
 - explaining to the users
IMO missing the macro libraries, is rather bad.

But I think following my take on this, involves some more work than "the easiest
fix would be to ignore unknown elements when reading any kind of xcu data, not
just user-layer registrymodifications.xcu." (quoting last part of your comment) 
?
