Maybe you were experiencing a fontcache bug in OOo (has been fixed some time 
ago).

Plese always try to make the sample documents as short as possible, delete
everything not essential to reproduce the problem. Or at least give pointers on
where to find the text with the problem.

I can see "boxes" in section "2.1.3 Paul" and following. But those characters
are from the private use area and according to my character map, the font SGreek
doesn't include characters in this area. Thus I consider this issue as 
worksforme.

Regarding the use of unicode:
You can get a list of suitable fonts here:

To type in Greek, you basically switch your keyboard-layout to a
Greek-keyboard-layout.
You probably want to fine-tune the layout so you get the characters you are used
to from Sgreek, but this is bejond the scope of a IZ-comment.

Both KDE and Gnome provide easy to use keyboard-switching applets that allow you
to quickly switch between latin and greek layouts (either by clicking an icon or
by pressing a keycombo)
http://indlinux.org/wiki/index.php/KeyboardGnomeKde has a short description for
adding a devanagari layout - but it is the same procedure for a greek layout.
