That's the correct diagnosis. Long time ago, the estimates where done using smbclient builtin tar, and trowing the result away. This took ages of course, but it would have been able to exclude some files. Now amanda uses the builtin "du" command, very fast, but that command has no way to given an exclude list.

Maybe using the cygwin port of amanda and run amanda client software on the machine itself, instead of using smbclient? I've never tried it, but some people report it works very well (other people report problems getting the thing basically working too :-) ).
