I used to get similar errors when I was not allowing devices to exist
on the partition that contained amavisd-new. It might be worth
checking.
The key issue here is whether the log also reports:
Error closing main::stdin: Bad file descriptor
If it does, it is a Net::Server 0.91 (or later)
compatibility issue with pre-2.4.0 versions of amavisd-new.
If it does not, then there is some other reason for file(1) failing,
perhaps poor chroot environment of file protection problems.

I did as you suggested, Amavis then choked on Mime:entity, which I
downgraded to the previous version. Everything works as advertised now,
and my mail server is much happier.
