I'm wondering if you ran postsuper -r ALL to requeue the messages; that
would remove all content_filter information from those queued messages.

The man page for postsuper -r says:

  o  The message is subjected to the same content_filter  set-
     tings  (if  any)  as used for new local mail submissions.
     This is useful when content_filter settings have changed.

Otherwise, I'm not sure.  Amavis sends the notification via the dedicated
listener smtpd process, which would have content filtering disabled, so that
would be recorded in the queue file.  Once the Exchange server was online,
qmgr would initiate delivery, bypassing the content filter as specified in
the queue file.
