Look at the message headers. Are they identical? Or does the second
message have different times and id's? If they have different times, the
point where they diverge is most likely the culprit.

what is your MTA? Does it have a debug mode? (postfix does) turn it on
and check the log.

Are you using imap or pop? If you're using pop, it might be your mail
client getting confused about what messages it has or has not seen.

There are so many parts to mail delivery and so many likely candidates.
The fact that remaining logged in changes the behavior makes it very
unlikely to have anything to do with amavis.
