Never lock the flash, it is more a precaution to prevent
from un-authorized reads with a debugger etc.

You will have to check the datasheet for your particular controller
(Atmega328p IIRC). You can find it at www.atmel.com

Regarding your other questions: No idea what could possibly go
wrong. To my knowledge the Ardiunos now use kind of a software
USART/USB converter which leads at least with linux
to different device names (ttyUSB -> ttyACM). But I cannot check
it myself.
