To revisit this after several weeks:
 
I have not had the problem with preferences getting reset for a while now.
 
It was consistent that if I ran Batman without first running AB then my prefs would get reset to default values.  If I ran AB first and then Batman, I didn't have the problem.  I emailed Fred about this and he assured me this was not Batman's fault, and I believe him.  So, I think it must have been some combination of something I was doing interacting with Batman and AB.  Still a mystery, but not happening now.

 
Another thing I have done to clear up some problems is to make sure that all my layout/template information is segregated with the proper database.  This was causing me lots of headaches.  I should have figured this out a long time ago, but it somehow just sunk in with me.

There can be 3 reasons for "reverting to defaults":1. one or more of files mentioned has read-only flag (use Windows Explorer to verify and change)12. you have turned OFF saving of preferences (Tools->Preferences->Misc page)
3. Your own formula resets grid settings (see SetChartOptions, "Flag" parameter that must beset to ZERO - all other values will cause overwrite
