Nevermind - I spoke to Phil on msn, it's from tkcximage after all :) He is using the sheeny skin and transparency works for him - and for default skin too. I was using the aqua skin, which initially had xpm files, and had used convert (IIRC) to convert the xpm into png. It turns out that it's tkcximage which doesn't recognize the transparency of these files - I tried with the dpbrowser :D
Now, fortunately the sheeny skin and the aqua skin have the same trayicon images, so Phil sent me his own and it works :D So the issue is with tkcximage and the transparency of these specific files.
