Hi! I've come to the same solution as Jay on a fresh install of Ubuntu 9.10 (32bit) (with the official JDK from SUN [not from ubuntu package]).
"export GDK_NATIVE_WINDOWS=true" solves the settings saving problem in the Android SDK and I can install the ADT plugin through eclipse with the same env variable set. Let's hope it get resolved soon.
